They shouldn't do, considering that the harddrive is behind the zunes case (a few mm thick), a hard drive cage and a mainboard and is between a screen, aswell as the case itself, the magnetic clip is far enough away not to cause damage and is pretty weak anyway.

Magnetic cases are specially designed to encase Zune's (and other mp3 players). Unless there's some strange case of planned absolence, your Zune should be fine. It also depends on which brand of magnetic cases you are dealing with.
